The hack is back: learn new skills in New Orleans

Looking for a way to broaden your skills for the next phase of your career? Need some networking that isn't just exchanging business cards? Maybe you just need a reminder that subsurface geoscience is the funnest thing ever? I have something for you...

It's the third Geophysics Hackathon! The most creative geoscience event of the year. Completely free, as always, and fun for everyone — not just programmers. So mark your calendar for the weekend of 17 and 18 October, sign up on your own or with a team, and come to New Orleans for the most creative 48 hours of your career so far.

What is a hackathon?

It's a fun, 2-day event full of geophysics and tech. Most people participate in teams of up to 4 people, but you can take part on your own too. There's plenty of time on the first morning to find projects to work on, or maybe you already have something in mind. At the end of the second day, we show each other what we've been working on with a short demo. There are some fun prizes for especially interesting projects.

You don't have to be a programmer to join the fun. If you're more into geological interpretation, or reservoir engineering, or graphic design, or coming up with amazing ideas — there's a place for you at the hackathon.

Software, stats, and tidal energy

Today was the last day of the conference part of SciPy 2015 in Austin. Almost all the talks at this conference have been inspiring and/or enlightening. This makes it all the more wonderful that the organizers get the talks online within a couple of hours (!), so you can see everything (compared to about 5% maximum coverage at SEG).

Jake Vanderplas, a young astronomer and data scientist at UW's eScience Institute, gave the keynote this morning. He eloquently reviewed the history and state-of-the-art of the so-called SciPy stack, the collection of tools that Pythonistic scientists use to get their research done. If you're just getting started in this world, it's about the best intro you could ask for:

Chris Fonnesbeck treated the room to what might as well have been a second keynote, so well did he express his convictions. Beautiful slides, and a big message: statistics matters.

Kristen Thyng, an energetic contributor to the conference, gave a fantastic talk about tidal energy, her main field, as well as one about perceptual colourmaps, which is more of a hobby. The work includes some very nice visualizations of tidal currents in my home province...

Finally, I highly recommend watching the lightning talks. Apart from being filled with some mind-blowing ideas, many of them eliciting spontaneous applause (imagine that!), I doubt you will ever witness a more effective exercise in building a community of passionate professionals. It's remarkable. (If you don't have an hour these three are awesome.)

Geophysics at SciPy 2015

Yesterday was the geoscience day at SciPy 2015 in Austin.

At lunchtime, Paige Bailey (Chevron) organized a Birds of a Feather on GIS. This was a much-needed meetup for anyone interested in spatial data. It was useful to hear about the tools the fifty-or-so participants  use every day, and a great chance to air some frustrations like Why is it so hard to install a geospatial stack? And questions like How do people make attractive maps with the toolset?

One way to make attractive maps is go beyond the screen and 3D print them. Almost any subsurface dataset could seem more tangible and believable as a 3D object, and Joe Kington (Chevron) showed us how to make data into objects. Just watch:

Matteus Ueckermann followed up with some virtual elevation models, showing how Python can process not just a few tiles of data, but can handle hydrology modeling for the entire world:

Nicola Creati (OGS, Trieste) showed us the PyGmod package, a new and fully parallel geodynamic simulation tool for HPC nuts. So now you can make more plate tectonic models before most people are out of bed!

We also heard from Lindsey Heagy and Gudnir Rosenkjaer from UBC, talking about various applications of Rowan Cockett's awesome SimPEG package to their work. As at the hackathon in Denver, it's very clear that this group's investment in and passion for a well-architected, integrated package is well worth the work, giving everyone who works with it superpowers. And, as we all know, superpowers are awesome. Especially geophysical ones.

Last up, I talked about striplog, a small package for handling interval and point data in logs, core, and other 1D datasets. It's still very immature, but almost ready for real-world users, so if you think you have a use case, I'd love to hear from you.

You'd better read this

The clean white front cover of this month's Bloomberg Businessweek carries a few lines of Python code, and two lines of English as a footnote... If you can't read that, then you'd better read this. The entire issue is a single essay written by Paul Ford. It was an impeccable coincidence: I picked up a copy before boarding the plane to Austin for SciPy 2015. This issue is a grand achievement; it could be the best thing I've ever read. Go out an buy as many copies as you can, and give them to your friends. Or read it online right now.

Not your grandfather's notebook

Jess Hamrick is a cognitive scientist at UC Berkeley who makes computational models of human behaviour. In her talk, she described how she built a multi-user server for Jupyter notebooks to administer course content, assign homework, even do auto-grading for a class with 220 undergrads. During her talk, she invited the audience to list their GitHub usernames on an Etherpad. Minutes after she stood down from her podium, she granted access, so we could all come inside and see how it was done.

Dangerous defaults

I wrote a while ago about the dangers of defaults, and as Matteo Niccoli highlighted in his 52 Things essay, How to choose a colourmap, default colourmaps can be especially harmful. Matplotlib has long been criticized for its nasty default colourmap, but today redeemed itself with a new default. Hear all about it from Stefan van der Walt:

Sound advice

Allen Downey of Olin College gave a wonderful talk this afternoon about teaching digital signal processing to students using fun and intuitive audio signals as the hook. Watch it yourself, it's well worth the 20 minutes or so:

Canadian codeshow

Earlier this month we brought the world-famous geoscience hackathon to Calgary, tacking on a geocomputing bootcamp for good measure. Fourteen creative geoscientists came and honed their skills, leaving 4 varied projects in their wake. So varied in fact that this event had the most diversity of all the hackathons so far.

Bootcamp

The bootcamp was a big experiment. We have taught beginner classes before, but this time we also invited beyond-novice programmers to come and learn together. Rather than making it a classroom experience, we were trying to make a friendly space where people could learn from us, from each other, or from books or the web. After some group discussion about hackathons and dream projects (captured here), we split into two groups: beginners and 'other'. The beginners got an introduction to scientific Python; the others got a web application masterclass from Ben Bougher (UBC master's student and Agile code ninja). During the day, we harvested a pretty awesome list of potential future hackathon projects. 

Hackathon

The hackathon itself yielded four very cool projects, fuelled this time not by tacos but by bánh mì and pizza (separately):

  1. Hacking data inside Seismic Terrain Explorer, by Steve Lynch of Calgary
  2. Launching GLauncher, a crowdfunding tool, by Raquel Theodoro of Rio de Janeiro and Ben Bougher of UBC
  3. Hacksaw: A quick-look for LAS files in a web app, by Gord Foo, Gerry Cao, Yongxin Liu of Calgary, plus me
  4. Turning sketches in to models, by Evan Saltman, Elwyn Galloway, and Matteo Niccoli of Calgary, and Ben again

Sketch2model was remarkable for a few reasons: it was the first hackathon for most of the team, they had not worked together before, Elwyn dreamt up the idea more or less on the spot, and they seemed to nail it with a minimum of fuss. Matteo quietly got on with the image processing magic, Evan and Ben modified modelr.io to do the modeling bit, and Elwyn orchestrated the project, providing a large number of example sketches to keep the others from getting too cocky.

The perfect storm

Since starting Agile late in 2010, I have never not been busy. Like everyone else... there's always a lot going on. But March was unusual. Spinning plates started wobbling. One or three fell. One of those that fell was the blog. (Why is it always your favourite plate that smashes?)

But I'm back, feeling somewhat refreshed after my accidental quadrennial sabbatical and large amounts of Easter chocolate. And I thought a cathartic way to return might be to share with you what I've been up to.

Writing code for other people

We've always written code to support our consulting practice. We've written seismic facies algorithms, document transformation routines (for AAPG Wiki), seismic acquisition tools, and dozens of other things besides. But until January we'd never been contracted to build software as an end in itself.

Unfortunately for my sanity, the projects had to be finished by the end of March. The usual end-of-project crunch came along, as we tried to add features, fix bugs, remove cruft, and compile documentation without breaking anything. And we just about survived it, thanks to a lot of help from long-time Agile contributor, Ben Bougher. One of the products was striplog, a new Python library for manipulating well data, especially irregularly sampled, interval-based, qualitative data like cuttings descriptions. With some care and feeding, I think it might be really useful one day.

The HUB is moving

Alongside the fun with geoscience, we're in the midst of a fairly huge renovation. As you may know, I co-founded The HUB South Shore in my town in 2013. It's where I do my Agile work, day-to-day. It's been growing steadily and last year we ran out of space to accept new members. So we're moving down to the Main Street in Mahone Bay, right under the town's only pub. It's a great space, but it turns out that painting a 200 m² warehouse takes absolutely ages. Luckily, painting is easy for geologists, since it's basically just a lot of arm-waving. Anyway, that's where I'm spending my free time these days. [Pics.]

Seriously, it just will. Not. Stop. It's snowing now, for goodness sake. I'm pretty sure we have glaciers.

What does this have to do with work? Well, we're not talking about Calgary-style pixie dust here. We ain't nipping out with the shovel for a few minutes of peaceful exercise. We're talking about 90 minutes of the hardest workout you've ever endured, pointlessly pushing wet snow around because you ran out of places to put it three weeks ago. At the end, when you've finished and/or given up, Jack Frost tosses a silver coin to see if your reward will be a hot shower and a course of physiotherapy, or sudden cardiac arrest and a ride in the air ambulance.

Normally when things at Agile World Headquarters get crazy, we can adapt and cope. But it wasn't so easy this time: Evan is on leave and in the middle of an epic world tour with his wife Tara. I don't actually know where he is right now. He was in Bali a couple of weeks ago... If you see him say Hi!

The hackathon is coming to Calgary

Before you stop reading and surf away thinking hackathons are not for you, stop. They are most definitely for you. If you still read this blog after me wittering on about Minecraft, anisotropy, and Python practically every week — then I'm convinced you'll have fun at a hackathon. And we're doing an new event this year for newbies.

For its fourth edition, the hackathon is coming to Calgary. The city is home to thousands of highly motivated and very creative geoscience nuts, so it should be just as epic as the last edition in Denver. The hackathon will be the weekend before the GeoConvention — 2 and 3 May. The location is the Global Business Centre, which is part of the Telus Convention Centre on 8th Avenue. The space is large and bright; it should be perfect, once it smells of coffee...

Now's the time to carpe diem and go sign up. You won't regret it. 

On the Friday before the hackathon, 1 May, we're trying something new. We'll be running a one-day bootcamp. you can sign up for the bootcamp here on the site. It's an easy, low-key way to experience the technology and goings-on of a hackathon. We'll be doing some gentle introductions to scientific computing for those who want it, and for the more seasoned hackers, we'll be looking at some previous projects, useful libraries, and tips and tricks for building a software tool in less than 2 days.

The event would definitely not be possible without the help of progressive people who want to see more creativity and invention in our industry and our science. These companies and the people that work there deserve your attention.

The new open geophysics tools

The hackathon in Denver was more than 6 weeks ago. I kept thinking, "Oh, I must post a review of what went down" (beyond the quick wrap-up I did at the time), but while I'm a firm believer in procrastination six weeks seems unreasonable... Maybe it's taken this long to scrub down to the lasting lessons. Before those, I want to tell you who the teams were, what they did, and where you can find their (100% open source!) stuff. Enjoy!

Geophys Wiz

This team had no trouble coming up with ideas — perhaps a reflection of their composition, which was more heterogeneous than the other teams. Josh is at NEOS, the consulting and software firm, and Andrew is a postdoc at Curtin in Perth, Australia, while the other 3 are students at Mines. The team eventually settled on building MT Black Box, a magnetotellurics modeling web application.

Seemingly Concerned Neighbours

These four young geophysicists from the Colorado School of Mines impressed everyone with their work ethic. Their tight-knit team came in with a plan, and proceeded to scribble up the coolest-looking whiteboard of the weekend. After learning some Android development skills 'earlier this week', they pulled together a great little app for forward modeling magnetotelluric responses.

It was terrific to have pro coders Graham and Michaël with us — they flew from the UK to be with us, thanks to their employer and generous sponsor ffA GeoTeric. They hooked up with Mark, a Denver geophysicist and developer, and hacked on a well-tie web application, rightly identifying a gap in the open source market, so to speak (there is precious little out there for well-based workflows). They may have bitten off more than they could chew in just 2 days, so I hope we can get together with them again to finish it off. Who's up for a European hackathon? 

These two characters from UBC didn't get going till Sunday morning, but in just five hours they built a sweet web app for forward modeling the DC resistivity response of a buried disk. They weren't starting from scratch, because Rowan and others have spent months honing SimPEG, a rich open-source geophysical library, but minds were nonetheless blown.

Key takeaway: interactivity beyond sliders for the win.

Pick This!

Wouldn't you sometimes like to know how other people would interpret the section you're working on? This team, a reprise of the dream team from Houston in 2013, built a simple way to share images and invite others to interpret them. When someone has completed their interpretation, only then do they get to see the ensemble — everyone else's interpretations — in a heatmap. Not only did this team demo live software at pickthis.io, but the audience provided the first crowdsourced picks in real time. 

We'll be blogging more about Pick This soon. We're actively seeking ideas, images, interpreters, and financial support. Keep an eye out.

What I learned at this hackathon

  • Potential fields are an actual thing! OK, kidding, but three out of five teams built potential field modeling tools. I wasn't expecting that, and I think the judges were impressed at the breadth. 
  • 30 hours is easily enough time to build something pretty cool. Heck, 5 hours is enough if you're made of the right stuff. 
  • Students can happily build prototypes alongside professional developers, and even teach them a thing or two. And vice versa. Are hackathons a leveller of playing fields?
  • We need to remove the road blocks to more people enjoying this event. To help with this, next time there will be a 1-day bootcamp before the hackathon.
  • After virtually doubling in size from 2013 to 2014, it's clear that the 2015 Hackathon in New Orleans is going to be awesome! Mark your calendar: 17 and 18 October 2015.

Neglected near-surface workhorses

Yesterday afternoon, I attended a talk at Dalhousie by Peter Cary who has begun the CSEG distinguished lecture tour series. Peter's work is well known in the seismic processing world, and he's now spreading his insights to the broader geoscience community. This was only his fourth stop out of 26 on the tour, so there's plenty of time to catch it.

Three steps of seismic processing

In the head-spinning jargon of seismic processing, if you're lost, it's maybe not be your fault. Sometimes it might even seem like you're going in circles.

Ask the vendor or processing specialist first to keep it simple, and second to tell you in which of the three processing stages you are in. Seismic data processing has steps:

  • Attenuate all types of noise.
  • Remove the effects of the near surface.
  • Migration, sometimes called imaging.

If time migration is the workshorse of seismic processing, and if is fk filtering (or f–anything filtering) is the workhorse of noise attenuation, then surface consistent deconvolution is the workhorse of the near surface. These topics aren't as sexy or as new as FWI or compressed sensing, but Peter has been questioning the basics of surface-consistent scaling, and the approximations we make when processing land seismic data. 

The ambiguity of phase and travel-time corrections

To the processor, removing the effects of the near surface means making things flat in the CMP domain. It turns out you can do this with travel time corrections (static shifts), you can do this with phase corrections, or you can do it with both.

It's troubling that there is more than one way to achieve flatness. Peter's advice is to use shot stacks and receiver stacks to compare the efficacy of static corrections. They eliminate doubt about whether surface consistent scaling is working, and are a better QC tool than other data domains.

Deeper than shallow

It may sound trivial, but the hardest part about using seismic waves for imaging is that they have to travel down and back up through the near surface on their path to the target. It might seem counter-intuitive, but the geometric configurations that work well for the deep earth are not well suited to the shallow earth, and how we might correct for it. I can imagine that two surveys could be useful, one for the target and one for characterizing the shallow that gets in the way of the target, but seismic experiments are already expensive enough when there is only target to be concerned with.

Still, the near surface is something we can't avoid. Much like astronomers using ground-based telescopes shooting for the stars, seismic processors too have to get the noisy stuff that is sitting closest to the detectors out of the way.

Two sides to every story?

We all have our biases.

Ovation, a data management company, set up a sexy shoeshine stand again this year at the SEG Annual Meeting, a science & technology meeting for subsurface professionals. This cynical and spurious subordination of women by a technology company in our community should be addressed by the immediate adoption of a code of conduct by SEG.     Ovation wants to liven up a boring tradeshow. They hired a small business, owned and run by women, to provide their customers and prospects with shiny shoes. The women are smart to capitalize on their looks to make a living. Anyone who thinks they're being exploited, or that this is an inappropriate way to attract customers at a scientific conference, needs to get over themselves.
       
Last year I picked on one of the marketing strategies employed by SeisWare, a Calgary software company. I implied that the women in fitted dresses handing out beer tickets were probably marketing consultants, not scientists, and I was not alone in my misgivings. My interpretation was that the sexy gimmick was a stand-in for more geophysics-based engagement, something many vendors are afraid of.     On Tuesday, one of SeisWare's geologists called me out on this. On Twitter, in the open, where these conversations belong. She was one of the women in tight dresses; the others were also geoscientists. She had chosen the dresses, felt great about them, and been excited about the chance to represent the company and look awesome doing it. She was saddened and frustrated by the negative remarks about those choices. I need to check my assumptions next time.
       
Evan and I went to the excellently named Euclid Hall on Monday evening. It was full; whilst waiting, the maître d' told us the place was full of exploration geophysicists, to which we replied that we were geophysicists too. She went on to say that she was studying the subject at CU, prompting a high-five from Evan. Then she said, "I shouldn't say this, but I worry that I won't be taken seriously, because I'm a girl."
